Birds control their young by flapping their wings and if they do not do as they are told they flap faster.
It is also a warning to predators that they are prepared to fight.
One last one is that the male bird uses flapping as means of showing off to attract a female. The male has the brightest colours and opening and flapping the wings shows them at their best.

Think of birds, like chickens or cage birds...when they are upset they flap around a lot and make a fuss. "To flap about something" then is to make a big old noisy fuss...or as they say now, to have a hissy fit! "Stop your flapping"---calm down and stop panicking.

I think it comes from an agitated bird/winged animal flapping it's wings to try to escape/fight back...

You get aggitated, you 'flap' for no reason...
