My answer would be this. Thought process of superman:

-Haha! His bullets have no effect.
*Thrown Gun*
-Oh noes! He has realised that his weapon is ineffective and has discarded it! He must have a weapon that CAN hurt me, and is going for it now. I must seek cover immediately...

But, since Superman moves and thinks so quickly, it 'looks like' he is dodging the gun itself.

the suit is no longer indestructible, and a gun is more likely to get gun oil on his cape. The bullets dint affect his chest as they are so small and he can catch ricochets with his hand.and gun oil is a problem because he would have to explain it to ma Kent!

Maybe he was brought up to be taught that Guns Kill People, so when the gun gets thrown at him he instinctly thinks oh crap! and ducks?
