It is usually used when the person saying it believes the other one is completely off on whatever topic they are talking about.

It is a way of saying ' you are soooo wrong' ..

Usually it is used "I beg to differ!". followed by their version of the truth in that conversation

To beg to differ means to have a different opinion than the popular opinion in a topic or conversation.

For instance, when you say "I beg to differ.. " you're saying, "If I may speak against popular opinion.. " You're making others aware that you opinion is not the same as that which is on the table. This is one of the most respectful ways to disagree with someone's opinion. Debates aren't always a matter of who's wrong or right.. sometimes it's a matter of different opinions being discussed.

It means that you disagree with someone. If you think of it literally, the other person is SO convinced that they are right about something that they can't just accept that you have a different opinion. You actually have to beg for them to even listen to your opinion.
