The selection of places that serve decent food in San Diego after 10 pm is super slim! It totally bums me out. But here are some of the places that are good:
Saska's in Mission Beach for breakfast type food - actually open past midnight!

Emerald Chinese Seafood Restaurant - one of the three best Chinese food restaurants in SD, IMHO, and actually open until midnight Monday thru Thursday, 1 am on Fri and Sat, and midnight on Sunday. Yummy....

Tajima - Japanese food - Convoy St. in Kearny Mesa (but I heard they were opening a new location on Mercury St soon)
Open to 11 pm for dinner Mon-Sat., but serving noodles 'til 3 am Thurs., Fri., and Sat. - which is great because their noodles are fantastic! You can also get GREAT okonomiyake here.

The others I've been to are not too great. I don't like TGI Friday's or Karl Strauss for food that much, but they're ok if you want to go more to a bar-like restaurant. And of course, if you get desperate, there's always fast food! In N Out is open pretty late, though it's not 24 hrs like Jack in the Box.

Hello Homer, San Diegan born and raised here.... This questions is definately one that may depend on your individual taste. Beautiful S.D.is so close to the Mexican border and that particular cusine is a big one here. There is an area called OLD TOWN that has many authentic mexican restaurants And also offers alot of our San Diegan history. SHELTER ISLAND is another you may find interesting which caters to sea food lovers especially a place called "Anthony's Fish Grotto".... A popular area in the heart of San Diego is MISSION VALLEY, Now they will have an array of restaraunts that will take you from the best bar-b-que to Pizza. LA JOLLA and DEL MAR will be on the upper crust of what will be available ( Many stars live in this area, from Janet Jackson to Burt Bacrach) Here you will have the ability to sit and enjoy the view of the beautiful Pacific Ocean while dining. There is simply not enough space available to specifically name all of the wonderful restaurants available to you in San Diego simply ask someone to point you in the proper direction and I promise you will not be disapointed. Most of these places will all be fine dining. If you are a man on the go and you ar looking for a more relaxed atmosphere, GAS LAMP DISTRICT is the place for you...This will offer everything..... "fine dining as well as kick back and enjoy". From Italian to burgers, it's a real San Diegan experience. Before you leave San Diego, there is one place you must experience. "Rubio's" the home of the infamous FISH TACOS (It is in the gas lamp district). Rubio put San Diego on the map with this invention and every one who visits wants to experience our wonderful fish tacos if only once, They are GREAT! Nevertheless, enjoy your stay in our beautiful city, and have a Blast!
