Do it in Person. Breaking up with him over email or phone is a bad idea in any case. Not giving him a chance to see a sincere face that he can talk to can cause him to still not give up. Let him see that you are sad also about the way things ended up.
Some ways that works and not hurt his feelings too bad:
1) Be honest. Tell him that you used to like him, but you just don't have those feelings for him anymore.
2) Tell him you do not want to go out him anymore, but that you would like to stay good friends with him.
3) Give him an ego boost by saying you are sure he will find somebody who will treat him the way he deserves.
4) If he asks if you will still go out with him, be honest and tell him no.
5) If he starts to cry, give him a pat on the back and tell him everything will be okay.

First you've got to sit and talk about the relationship and how it is not working anymore because of his 'irritating behaviour' and there is no more second chances.
I think you can't just leave him be, if he is irritating as a boyfriend imagine how irritating he could be if you just dumped him!

Have a good boy who really loves you and avoid see him. Start irritating the way he is doing so that he will also understand the way others are feeling.

You don't have to be subtle here. Avoiding an argument at all cost, kindly tell him it s over and why...and mean it. If this is too hard then write him a letter. Be kind in the letter but stern. He may want to meet with you after wards. I would suggest not, but if he persist, let it be at a public place.
