He also always pees on top of my females urine in the yard. I know he is marking his territory, but why is he doing it to me? Does he think he is higher in the "pack" than me?

He's trying to be dominant. Don't let him do it. If he's not neutered, get him neutered as soon as possible. A good way to take care of it in the short term is just to not let him in the bathroom with you. He probably thinks the toilet is your peeing tree and he's going to cover your mark.

Because that toilet does not belong to you. It is his and he wants you to acknowledge. Now you have to pee without him seeing you or he will be very upset because you probably won't ask him if you can use it. That is abuse of private property and you will pay.
