This is a very good question. The overarching answer is that your conscience comes from God. God "plants" within us the knowledge of what is right and what is wrong...so if your conscience is telling you that something you did is wrong, for example, it is God's gift of the knowledge between good and evil--your conscience--that is guiding you. It is God's word and your alignment to it (or disalignment with it).
In other words, God's word is not an external thing. We respond to it as Truth because it resonates in our soul, where the knowledge between good and evil is understood. We may spend a lot of time denying any distinction between good and evil, but if we have to spend a whole lot of time trying to prove that something wrong is actually right, that is evidence that it is wrong. Some things are self-evident, and the urge to create justifcations, exception clauses, and complicated theories to prove that something wrong is right is the evidence that the wrong thing is actually wrong.
When it is right and you do it, you have clarity. When it is wrong and you do it, you have murk, confusion, and lengthy, laborious stories and theories to try to prove that it was actually right. Or, you acknowledge that it is wrong, and you again achieve clarity.

That's a very good question cause it brings up the point of one's conscience. If one's conscience is ignorant of what's right and wrong (or in this case God's word) then it wouldn't be able to know to follow it. =^) But if you *were* informed then you could have a better understanding if it was your own conscience guiding you to do God's word. =^D

When Adam and Eve were created, they were created in God's image which means they were perfect and perfectly understood the Will of God (Genesis 5:1).
When they fell into sin, their perfect image was corrupted forever and like us they no longer perfectly understand God's Will because our consciences are clouded with sin.
Note in Genesis 5:3 that Adam and Eve's children were born in Adam's image which was now sinful.
So the answer is you have to rely on what principles the Word of God give us because God's Word is perfect and our consciences are clouded with sin.

God's word will only lead you into what is His will for you and what is good for you. Your own conscience can sometimes get you into trouble.

Man has an inherently sinful nature that guides him. God's word shows us the divide between our nature and His nature.

You can't, really. You're going to view that aspect of your cognition through the glasses of how you view your universe. One atheist's conscience is another christian's holy spirit prompting.

I wouldn't worry about it unless your conscience tells you to do something that is against something in scripture!

I believe there is Gods rights and the creations rights. If you do anything to trample the creations rights then it is not divinity from God. Love life.
Hope that helps.
