Prior to Showboat, shows were more or less musical revues. Catchy songs thrown together and held together by a simple story line. The music did nothing to further the story. Showboat came along. It had a stronger story, but the songs didn't fully push the story forward. You could pull some of those songs out and use them in other contexts. Oklahoma is totally story driven. The songs don't stop the show cold (for the most part). And you can take a few out of context, but some you really can't. (Poor Jud is Daid, for example.) It was the first show to be about the story and not the songs. Showboat is kind of stuck in the middle.

I'm not sure exactly what you mean by not fit into a modern musical mainstream.
It was just revived in a very successful run on Broadway just a couple of years ago...that's pretty mainstream! :-)
Although "Oklahoma" is considered the father of contemporary musical theatre with the songs and music and dance integrated into the story, with the songs being character specific, I've always thought that Showboat did that first - 20 years earlier!
