I had broken a coconut in the temple(south india). It appeared to be spoilt. The priest asked me to replace with a fresh one.

is this considered as a bad omen

It is recommended that we offer fruits to the lord.
It is mentioned in Bhagavad Gita (9.26)
“If one offers Me with love and devotion a leaf, a flower, fruit or water, I will accept it."

When we go to temple, or as a matter of fact, to any relative or friends, In Vedic tradition and also in Western Culture, we do not go empty handed. In West they mainly take flowers. But In India people mainly take Fruits or Sweets.

So when you go to meet God in the temple, you should carry either a fruit or flower or even a leaf or water as a gift for Lord and offer with love. This is the way of rendering loving service to God.

As far as breaking the coconut is concerned, generally when you offer, you cut the fruits, and break the coconut to offer pulp and coconut water to the lord.
You should be careful in choosing the fruit. What will your girlfriend do if you offer a bad flower to her :).
The priest rightly asked for fresh one, as bad ones cannot be offered.
The main thing however is not how muny coconut you offer but with what attitude and how much love you offer to the lord.
