Calorimeter? I think that's what they call it. Basically you burn the stuff (yes, burn, set fire to) inside a box and measure the energy that you got from it. Principle is simple, doing it is hard because heat tends to sneak out through all kinds of places and you have to make sure you measured all of it.
The body recovers energy from food the same way a fire does, just less spectacularly. So measuring how much it gives you as a fuel for combustion is the same as measuring what it gives your body.

I think it's a bomb calorimeter but wait to see if anyone else agrees.
