If a group poses a threat to the public, then an appropriate response needs to be made. I don't see what religion has to do with it - your question implies that religious groups should be cut some kind of slack - if somebody's going to try to trigger World War III, it doesn't matter if they pray to Zeus or the Flying Spaghetti Monster - deal with it.
This is of course, separate to if the response to Waco was the appropriate one - I'll leave that as an exercise to the reader.

The military wasn't used in the Waco thing, it was the ATF.
It all depends on what type of threat this group is making to the United States.

Somehow I think you are confusing your facts. The "religious" organization was armed to the hilt with fire arms, assault weapons, and other implements of destruction..that is why the FBI became interested in them .... They were dealing with a supremacy group that for all intents and purposes, had nothing to do with religion, but appeared to be preparing a private army. Where do you get your facts from?

These religious cults are dangerous and abusive, they steal our young by brain washing, they take on many vary young wives for self satisfaction, we could go on and on but to answer your question, you bet your life they have justification they need to take out a whole lot more of these Waco cults that are claiming religious status, in my view they are nothing more than a menus to society.

the Us military may well need to attack American citizens. when they arm themselves and build an arsenal of weapons they become a danget to society.
I would rather live in a country where the military sometimes has to attack citizens. than in a country where citzens are allowed to form a legal private army and possibly use it to force their beliefs on everyone else.
