I don't think we do assume it, we just think it is quite likely, because without a covering of fur the skin needs the protection of melanin in the tropical sun. But it's not something we are likely ever to know as a fact, nor does it matter. Pre-human hominids, say 2-3 million years ago, may still have been very furry, in which case their skin would not have needed the melanin and would probably have been largely pale.

Don't get your timeframes confused.

If you are thinking that Africa was joined together with other continents... yes, but that was 250 million years ago. There were no humans until (at the very earliest) only 1 million years ago. And modern humans, probably not until abut 100,000 years ago. So by the time humans came along, Africa was long since separated from Asia and Europe.

The first humans were probably dark skinned, but there are some health advantages to being lighter skinned if you are living in a climate that is cloudy. So it probably didnt take long at all for dark skinned people who wandered out of Africa to become lighter skinned. Remember that it is not that rare for people of African descent to be albinos -completely white. So children of albinos and darker skinner people would have an intermediate skin color. In a few generations there could be a wide range of skin tones developed.

There is still a lot of argument about this, but I am pretty sure that the oldest human 'fossils' by far are from Africa - (100,000s of years old, if not older) , and the fossils/burials of humans in Europe and Asia are much younger (a few 10,000s mainly). And humans have only been in the Americas for almost certainly less than 30,000 years, and some think only about 15,000... so, it's pretty certain that humans originated in Africa.
