There are alot of hotels to choose from in this area. The two deciding factors are usually how much you can afford to spend and whether or not you will be renting a car. I would suggest staying outside the city a little bit and renting a car. This way you can visit the entire area with ease and just go downtown for a few days.
As for things to do, I have a suggested itinerary for everyone I talk to, here it is:
Pike Place Market:

~ I would recommend parking in their garage when you first visit the city. It's accessible from both the waterfront & the Market, which makes it very convenient.
~ Pike's Market is a MUST-SEE. It's the oldest market in Seattle, has 3 or 4 levels of shops, restaurants, etc. Go on an empty stomach, because there are numerous food vendors and the food is delicious!!
~ Home to the very first Starbucks!
Pioneer Square/Underground Tour

~You can walk down 1st avenue to Pioneer Square from the Market. Pioneer Square is where Seattle began! Lots of shops, restaurants, antiques.
~ Take the Underground Tour for sure! They take you under the city streets and teach you (in a very entertaining way) about the history of Seattle. It's at Doc Maynard's.
Ferry ride to Bremerton or Bainbridge:

~ Walk to ferry dock from Pioneer Square. Catch a ferry by foot, bring your camera...it's a beautiful view of the city. Once across, you have to step off for a few minutes, then you can ride back.
Seattle Waterfront:

~ From the ferry dock, you can stroll along the waterfront back to the parking garage. Waterfront is mostly shops and restaurants. My favorite is the "Ye Olde Curiosity Shop", which is also a museum of sorts.
~Have seafood for dinner...Maybe check out The Fisherman's Restaurant that's in the Bay Pavillion.

~ Goes without saying that you have to see the Space Needle!! It's a Seattle landmark! You should check the calender on seattlecenter.com to see what else is going on there when you are there.
There are also alot of great things to do if you want to go outside the city.... a trip to Whidbey Island, Deception Pass, Mt. Rainier (depending on when you'll be here), etc.

My favorite things to do when I have visiting friends in town...
1) They fly in...
2) We immediately go to the Space Needle for lunch. They'll LOVE it. I use the valet parking b/c it's EASY and relatively inexpesive. With a lunch/dinner you also go to the front of the elevator lines and get a free elevator ride up/down. We then eat lunch (which is in a revolving restaurant) & then go outside onto the observation deck. By the way, lunch is $20 - 25 per person. Dinner is usually a lot more.
3) Hit Pike's Place market. I don't like this place... but it's a must see for tourists. The first Starbucks store is also nearby.
4) Take a ferry ride across to Bainbridge Island or Bremerton. It gets them on the water and you get to see the Seattle skyline. You can go by foot or by car. If you go to Bainbridge island by foot you can hit the shops near the ferry terminal and then return later in the day (back to Seattle) on another ferry.
5) Eat at an ethnic restaurant, such as a Maroccan restaurant or someplace interesting. Lots of interesting choices.
As far as lodging, I've only stayed in the Mariott on the waterfront. It is new and is (obviously) by the waterfront and piers.

Wealthy Tourists stay at the Fairmont Olympic Hotel.
Tourists visit the Pike Place Market and take the Clipper to Victoria.
Some, in the know Tourists, visit the Seattle Opera. If you are a member of a Reciprocal Club or know a Member - you can stay at the Washington Athletic Club.

The Green Tortoise on 2nd and Pike is cheap and fun Hostel
around 25 bucks and is very close to the Pike street market and some great clubs downtown. buses are free downtown also and the ferry rides are great. Mar riot is one of my fav though expensive. the Space Needle is great but try to see a few Concerts. great local talent and good people to party with.
try to go see Discovery Park while in Seattle. Nice beach short bus ride. great trails and Light House.
