It's been a year since I have seen you, I don't think you would use saw at all, but I guess if you had to pick one of the two, it would be the second one

It's can only refer to it is, not its past tense

gramatically correct would be "It's been a year since I've seen you." but if those 2 are the only choices, it would be the second one

"It's been a year since I've seen you". Or you can say "its been a year since I last saw you ". I think.

It becomes clear when you remove the contraction.

It is a year since I saw you (makes no sense)
It has been a year . . . (makes sense)

In either case, though, someone will know exactly what you mean, so it really doesn't matter much.

Second because it's is the contraction for it has and that would make the first sentence awkward.
