gramatically correct would be "It's been a year since I've seen you." but if those 2 are the only choices, it would be the second one

"It's been a year since I've seen you". Or you can say "its been a year since I last saw you ". I think.

It becomes clear when you remove the contraction.
It is a year since I saw you (makes no sense)
It has been a year . . . (makes sense)
In either case, though, someone will know exactly what you mean, so it really doesn't matter much.
