Depends on the model of car. It also depends on the kit you are going to use.
Keep something in mind. If you remove the factory air intake, which most likely collects its air from behind the headlight, from around the grille or from between the fender and inner shield, and the new kit is going to gather the air from inside the engine bay, you can have a net negative effect on your performance.
The air in the engine bay is warmer, and thus has more energy. It is therefore "Bigger" air, and not as dense.
This can reduce the efficiency of the engine. Many don't think there is a negative effect, in fact they say they "feel" more power.
In reality they are feeling the noise they hear, and with that noise, the stab the throttle more, and this is what they "feel".
Purchase a good quality kit that will collect the denser air from outside of the engine bay.
As a legal matter, be certain that the kit does not alter or modify the emissions configuration, and that any sensors are provided for without modification.
Good Luck

if it is properly installed, and you are using an intake from a reputable manufacturer that is designed for your particular car, then there should be no negative effects.

It is my understanding that the air filter supplied with the aftermarket air intake, does not clean the air sufficiently and this could cause excessive wear on your motor.

Only if it's the wrong one or is installed wrong. Of if they forgot to plug something up or left something out.
If it's installed properly NO!
