I am having the same problem on my desk top computer which is running Windows XP Pro with Internet Explorer 8 and I can't fix it. My laptop runs on Windows 7 with Internet Explorer 9 and the bookmarks are in alphabetical order. I sent Yahoo a question and I am waiting for a reply.

Open "Bookmarks" on the top of the browser, scroll down and right click and select "Sort by Name".
