I'm currently using Citrinox and believe it is leaving a residue behind.

Its the purity of the rinsing solutions.

I am completely unfamiliar with the materials you are using, but my chemistry teacher said after a thorough cleaning, three rinses with distilled water (or other apropriate pure solvent) were required.

Alternate idea to solve the problem, coating the mold with a pure liner.

You do not say what you are trying to remove during the cleaning process which makes answering rather difficult.
