In other words if I work on the parts of my body where these aches are occuring, will they go away for the most part if they're muscle related?

Chances are if you start a regular work out routine,yes.Exercise can be of benefit for many reasons.It could make you more supple,increase circulation and endorphin secretion and bring an overall sense of well being.I know I read a study many years ago about the link between progressive resistance training and pain tolerance.
This combined with a good diet and intelligent stretching routine can and will help.Rest is important as well.You haven't included much detail,so I can't really say much more.

NO but being nutritionally sound will..

however almost everone in america isnt because we cut out
important nutrients out of our diet especially fats..

and our medical bills show it.
