Keplers observations led him to postulate that the solar system was not geocentric meaning that everthing did not revolve around the earth. Rather he believed that the earth and other planets revolved around the sun. This threatened the existing view which was that everything revolved around the earth. This was disturbing especially to the church since it endorsed and promoted the geocentric view. It would be like today if someone found some convincing evidence that Christ never existed or that most of the teachings of Christianity were somehow wrong or backwards. If the evidence was really convincing even to believers, that would be extremely threatening to the "church".
