Since most accidents occur during take-offs or landings, a non-stop would be safer.
You'd make the extremely slim possibility of an accident slight more likely with additional take-offs and landings.

Take a non-stop flight, it takes away the stress of getting off the plane and getting back on, plus it will be a shorter flight, you can watch a movie, relax have a nice meal and arrive in Mexico City rested.
Safety wise, there is no difference, you risk more having to get on two different planes than just one, so I would do a non-stop flight.

A plane is most likely to crash at take off or landing so a non stop flight would be safer as the number of take offs and landings is less. That being said, the likelihood of crashing at all is extremely low.

The non stop is much better. If you connect you have the hassle with immigration and customs when you return. With that you run the risk of missing your connection. If you are already back in New York you just get home a little later. On the way there the it is just more convenient.
Personally I would suggest flying one of the Mexican airlines. Less Americans on the plane when you arrive to Mexico City means a shorter line at immigration.

I generally prefer non stop flights because they are shorter and less of a hassle. They might be a bit more expensive, but it's a trade off for the hassle less experience of running around an unfamiliar airport looking for your new gate before the connecting flight takes off.
Not to mention all the heightened security and clearances you'll have to go through. It's not worth saving the money on a 1 stop flight, just to miss your connection.

Just because you would be willing to take a change of planes, doesn't mean the ticket price is lower.
