www.japan-guide.com was a great resource for me in traveling to japan.. I asked some questions about japan and got some great answers. They also have suggested itineraries for different travel spots.

We followed the Asakusa to Odaiba itinerary and it was really neat. Hama Rikyu was a very beautiful park I wish we had spent more time there. We walked through the imperial palace gardens, but I wish we had arranged to go into the palace (you have to request permission ahead of time - the webisite has more information). We also took a day trip to Nikko. I also had to go to Tokyo Disney. Since my husband was resistant we got a pass to spend from 3pm-8pm in one park (we went to Tokyo DisneySea) and I really enjoyed that). We went to Kyoto for a few days (very cool) and went up to Sendai and went to Matsushima as well.

I think we spent too much time at the shrines and temples. There are so many that it does get old.

As many have said Kyoto will be much better to check out the traditional side of Japan.

But Tokyo has it's cultural side too.
Walking around Tsukishima area is a nice way to check out the Modern/traditional Japan that Tokyo is so famous for.

Also Asakusa area is very traditional Japan.

Kamakura (Kanagawa Pref. but 45 min away on the train from Tokyo) has some nice sites as well.

Yes, Tokyo does have it's share of traditional cultural sites. Kyoto is the best when it comes to shrines and temple, but Tokyo and Kanto has much to offer also.

Meiji Shrine
Ueno park
Graves of 47 Ronin at Sengakuji
Asakusa
Tsukiji fish market

not Tokyo, but not far at all:
Kamakura
Nikko
Yokohama China town

I'd recommend starting in Ueno Park. There are many shrines, and you can also go to the museum relatively cheaply. Asakusa also has some nice temples and shrines. People-watching in Harajuku is fun, and Akihabara is good for electronics and computers and modern culture (there's also a transportation museum in Akihabara). The Imperial Gardens are nice, but too European for my taste. Yasukuni Shrine is interesting culturally, as is the museum there. You should also make a trip to Kamakura to see the Daibutsu and the shrines.

unless you are interested in modern culture, you really should visit Kyoto instead. Kyoto is a much older city, and a lot more 'traditional'

If you want to see culture, don't go to either Tokyo or Osaka. Both are very modern cities

despite Kyoto elitist views to the contrary, Tokyo has quite a lot in regards to Japanese culture both traditional and modern.

Best places to go:
Asakusa for Senso-ji Temple.

In the spring they have a Yabusame (mounted archery) event in Sumida Park.

Ueno Park - has Benten Temple on a small island, temple, several stone lanterns, museums.

Tokyo - Edo castle park where the old Edo castle used to stand

Shinagawa - Sengaku-ji temple where the 47 Ronin brought the head of their master's enemy to his grave and where later buried there (Dec 14th they celebrate this - http://english.ohmynews.com/articleview/article_view.asp?menu=c10400&no=201954&rel_no=1)

Harajuku - Meiji Shrine where Emperor Meiji's spirit is enshrined. On Coming of Age Day, many young girls in long-sleeved kimonos come here. (http://english.ohmynews.com/articleview/article_view.asp?menu=c10400&no=268638&rel_no=1)

Aoyama cemetary - http://img405.imageshack.us/img405/9692/p1014330pj1.jpg

For activities you can enjoy macha tea in a dozen japanese gardens throughout Tokyo. See Kabuki at the National theater or Kabuki-za. And there lots of festivals big and small going on all the time at certain temples, shrines, and neighborhoods.

And as others have mentioned: Kamakura and Nikko are nearby.

Kamakura was the military capital of Japan from the late 12th century to the early 14th. There are some great temples, seaside, and Diabutsu

Nikko has several ornate shrines and one temple. Tosho-gu shrine has a small copy in Ueno Park by the way.
