MySQL is free and relatively small and MS SQL Server is not. Ignore the answer above that says that you use PHP with MySQL Server and ASP with MS SQL Server. The database is completely independent from the scripting language one uses to maniuplate the data in the databse. You can use PHP with MS SQL Server and ASP with MySQL database.

mySQL = Free
Microsoft SQL server = 1000s of $

mysql is php based scripting and microsoft SQL is microsoft .Net based (asp based scripting)

otherthan that i don't really see a great big difference they both dtore data like all databases, tho i choose to use mysql and php
