It's a statement or like a old wise tell. It sounds good but, doesn't make any cents at all.

When people say this they're referring to the size of buttons: small. And small is usually cute. But know one really knows where this phrase originated.

I think because buttons are sort of cute little extras on clothing. There are all sorts and all types and are small little attatchments. I am assuming they are reffering to something being cute, like a button on something.
General assumption I assure you.

I believe it has to do with flowers' buttons... Like in a tulip... A tulip is always beautiful, or cute
