1) you couldn't study an Australopithecus in a natural habitat. It doesn't exist anymore and couldn't be duplicated because other Australopithecus don't exist and specifically Australopithecus with knowledge of their time.
2) religious right wingers would never let it happen to begin with.
3) just because it looks human doesn't mean it is human. What if Australopithecus wasn't really self aware, how does it deal with its "humanity" then?
4) Your opinion of what an atheist or evolutionist would do it pretty nasty as well. Above all we are humans and as such we are individuals and ideas and ideals separate from one another. Just like another group of people, theists.

they might't even get sufficient DNA from corpses over a pair hundred years previous to get a race or ancestory estimate with out super undertaking. To clone something you decide on the whole DNA intact and inspite of DNA from a residing animal they fail better than be triumphant. Oh and Uh... the place are they going to get the DNA. I would see how intelligent it actually is before trying to dress it up like it's on a human level and taking it to interact with other people. In reality it would most likely be only a tiny bit smarter than a gorilla, and would probably be too dangerous to leave a clinical setting.

an Australopithecus afarensis had the brains of a chimpanzee and about the same size and appearance.

I would keep him far away from modern religion (Well time wise Christianity would be modern to him right?) and see what he does or even if he believes in a higher entity
Maybe I'll sit him to in a huge movie theatre and play Jurassic Park for him

Well, I don't go to church. However, I would definitely show our culture and society to them. Show them local history, museums of science and art, architecture. I would try to make them feel as much at home as I possibly could in such a strange environment for them.
