It's probably due to a combination of things:
Stress - blood vessels constricting will cause higher blood pressure, which can lead to headaches in some people.
Dehydration - just losing the amount of water in tears can dehydrate people enough to get headaches. This is also related to higher blood pressure as the blood is thicker (not so much water) and so harder to push round the body, so higher pressure needed to do so.
Blocked sinuses - you know how you always get all snotted up when you cry? It's possible for the snot (mucus) to temporarily block the exits to the sinuses as they connect to your nose. The sinuses can become painful in changes in air pressure, especially if the exits are blocked and so can't allow air in or out to equalise the pressure.

Usually when you cry it's because a situation is too stressful for you to cope with and crying is a release for the tension. Tension and stress can cause headaches, I assume the 2 are related.

Its because when you squeeze your eyes through crying its causing all the little blood vessels at the side of your eyes to tense up and cause pain, unfortunately the only thing to stop it is not to cry, but that is easier said then done isn't it.

The swelling of your sinus cavities causes a headache. Not to mention the hormone changes when you are emotionally distressed.

It's because more blood runs to your head, and you gt ahigher blood pressure. This puts slightly more pressure around the eyes and brain causing headaches.

B/Cos when u are crying u Shrink ur muscles insteady of them been relaxed. u cause ur self Emotional Stress, Dehydration cos u lost alot of fluid and u will suffer shortage of energy.

maybe blood flow to the head increases, raising blood pressure and causing you to have a headache

loss of water which reduces the liquid available to the brain so that it shrinks and causes pain as a warning sign to take on liquid.
Or maybe just to make everything worse than what you are crying about to put it all in perspective!
