It doesn't dissapear, it dissipates and settles. That smoke you saw in the bottle is still there, but it has solidified and left a thin film on the interior surface. Try rubbing your finger on the inside of the bottle and not the residue.

Smoke is made up of tiny particles and water vapor all at fairly hot temperatures. As the smoke cooled, the water condensed and some of the tiny particles adhered to the water making a sooty paste, which in turn adhered to the inside of the bottle. You should still be able to smell the smoke. If you continued to fill the bottle with smoke and cap it, over and over again, you would see a sticky sooty film on the side of the bottle developing. By the way some of the tiny particles are still airborne and resist adhesion to water, but they are so few from a few puffs of smoke as to be invisible.

Smoke is heavier than air, so it eventually falls to the ground (or sticks to the walls or other objects). In the bottle, it would do the same thing--likely stick to the sides of the bottle and some of it would settle on the bottom.
