They have two main functions;
1) For allowing excess liquid to drain away
2) As a measure, well - I'm not sure if this works for all wooden spoons but I've seen one where the middle circle can be used as a measure for one serving of spaghetti; very handy.

depends on the kind of holes
many small holes = drainage
one large hole = you place the egg in it when boiling eggs so you can remove the egg easily
a few holes varying in size = for the measuring of pasta
