It's not a question that can be answered, really.
I'm assuming you are referring to pure ability as a guitarist, (which is a multi-facted issue in itself - beyond speed and dexterity, there are matters like tone, how innovative a guitarist has been in his genre, how versatile he's been, etc.)
The distance between them in genre and styles is too great to make any comparison. It's as valid as asking who the better bass player is: Billy Sheehan, or Jaco Pastorius? Charles Mingus, or John Entwhistle?
I guess the best way is just to like both - I sure do : )

Satriani, the man is a wizard with not only guitar but effects also. He is undeniably one of the most creative musicians in music. Of course Setzer has him beat vocally, but I believe his creativity with music puts him slightly above Setzer.

Oh, now THAT is a tough one! Satch DEFINITELY has Setzer beat on sheer speed and guitar-god tricks, but Setzer just has that style and sound combination that is just plain COOL. Well, if you count singing ability in the equation, then Setzer wins.
