All the prophets' miracles come from God (e.g. Moses, Jesus, Saleh, Solomon...). The Qur'an itself is a miracle of the arabic language as it is unparalleled in its eloquant and poetic writings - no one has been able to duplicate even a single chapter. But it also contains scientific truths that people in 7th century arabia could not have possibly known, proving that it has come from non other than God. I'll list you a few:
THE BYZANTINES AND THE LOWEST LAND
In the year 615 CE, the Roman army was defeated by the Persians. Regarding this event, God revealed in the Qur’an: “The Byzantines have been defeated in the lowest part of the earth. They will reverse their defeat with a victory in a few years’ time – God is in command, first and last.” The words of God proved to be true as the Persians were defeated at the battle of Issus, seven years later in 622 CE (miracle n=1). There is no possible way that Muhammad PBUH could have known – if he wrote the Qur’an – that the Romans would be victorious. Moreover, how was he able to know that the ‘lowest land’, at which the battle was fought, was literally that? The battle in 615 CE was fought on the shores of the Dead Sea, the lowest point below sea level on earth at 1,300 feet.” (miracle n=2) Did he explore the entire earth, or did he have hidden satellites that we do not know of?
People of understanding should stop right there and process the fact that this IS a miracle. but of course, no one does so, they pass by it, giving irrelevant excuses. But how can anyone deny this?? Here are other things mentioned in the Qur'an.
EXPANSION OF THE UNIVERSE
“We built the heaven with Our power, and [it is] We who expand it.” The expansion of the universe was first suggested by the general theory of relativity and is supported by the calculations of astrophysics. The regular movement of the galactic light towards the red section of the spectrum is explained by the distancing of one galaxy from another. Thus, the size of the universe appears to be progressively increasing.”
THE WATER BARRIER
“Modern Science has discovered that in the places where two different seas meet, there is a barrier between them. This barrier divides the two seas so that each one has its own temperature, salinity, and density. “It is He who released two bodies of flowing water, one sweet and fresh and the other salty and bitter, and put an insurmountable barrier between them.” The naked human eye cannot perceive it in nature but this has become possible by means of satellite photography and remote-sensing techniques. It was not until the year 1873 that an English expedition under the name ‘Challenger’ investigated the structural molecules of the two types of water. But God already mentioned it in the Qur’an, preceding the discovery by more than four hundred years.”
Embryology:
“The evolution of the embryo inside the maternal uterus is only briefly described, but the description is accurate, because the simple words referring to it correspond exactly to fundamental stages in its growth. This is what we read in a verse from ‘The Believers’: “Then We developed that drop into a clinging form, and We developed that form into a lump of flesh, and We developed that lump into bones, and We clothed those bones with flesh, and later We developed him into other forms – glory be to God, the best of creators!” The term mudghah used in this verse literally means ‘chewed flesh’, which corresponds exactly to the appearance of the embryo at a certain stage in its development. It is known that the bones develop inside this mass and that they are then covered with muscle. This is the meaning of the term ‘flesh’ (lahm). The embryo passes through a stage where some parts are in proportion and others out of proportion with what is later to become the individual. This is the obvious meaning of the verse, in ‘The Pilgrimage’, which reads the following: “[…] We created you from dust, then a drop of fluid, then a clinging form, then a lump of flesh, both shaped and unshaped: We mean to make Our power clear to you.” Next, we have a reference to the appearance of the senses and internal organs in ‘Bowing Down in Worship’: “Then He moulded him; He breathed His Spirit into him; He gave you hearing, sight, and minds. How seldom you are grateful!” ”
“Nothing here contradicts today’s data and, furthermore, none of the mistaken ideas of the time have crept into the Qur’an. Throughout the Middle Ages there have been a variety of beliefs about human development based on myths and speculations which continued for several centuries after the period. The most fundamental stage in the history of embryology came in 1651 with Harvey’s statement that “all life initially comes from an egg.” At that time, when science had benefited greatly from the invention of the microscope, people were still arguing about the respective roles of the egg and spermatozoon.”

If you meant miracles done by prophet Muhammad PBUH, then here are some:
1- he split the moon (of course by God's will)
2- he revived the dead
3- he foretold things in the future which came to pass - and we are waiting for some
4- he would break rocks with his staff just by touching them
5- he would make food remain constant even when people were consuming it
6- he made a tree speak and come to him
7- he cured the sick or the injured
8- he ascended to the heavens and spoke to God directly - but didnt actually see Him because God has a veil of Light that covers Him, none can withstand to see His splendour directly without being consumed
There are others, but i cant remember them.
