Quran does not contradict itself. It's a practical book not just for spiritual purposes. Quran talks about peace and it talks about war. Surahs that talk about war cover many topics, such as; conduct of war, how one shouldn't turn their backs when enemy attacks, how the booties of war should be distributed, how to deal with prisoners of war...etc.
Please read Quran and it's English commentary if you want to understand the real message.

Sometime Allah said to be kind to others but sometimes Allah said kill them! But if u read the whole of the surah, it is for the different situation. Each surah got their own story... when happened something and human ( include Muhammad ) need the answers, Allah will send it by Jibrail. That is got time when u need war, when the murder is not guilty, when the murder is guilty, when the love should be used... everything got rules in Islam; our solat, our wuduk, our fasting, our hajj, our lifestyle etc. everything got their own rules. When Allah said Jihad is good, that not mean Allah said kill the non-Muslim. But, Allah still make something is forbid. Like if the non-Muslim live at Islamic country & at the same time they still can respect others ( Muslim or non-Muslim ), that Muslim should protect him / her.
But, sometime kill others is not forbidden. When? Like what happened to Palestine, Iraq, Afghanistan etc. They kill others to protect their place, family, friends, theirself...
But, it will be forbidden like what happened to Kuwait & Iraq ( early 90s' ). They kill others for theirself ( selfish ). Like what America did. They attack Iraq, Afghanistan... for oil!

They were written at different times.
My understanding is that the war, violence chapters were spoken/written down later than the peace, love chapters.
