Right now I have medium brown hair with honey highlights. Can I use an at home coloring kit to dye over this color or will the highlights show through? Also, I want to dye my hair an Auburn Brown color, will it turn out alot darker at the roots? My roots are now very dark brown (my natural hair color.)

If you don't have the $$$$ you are going to have to forget about highlights for now. Just get yourself a do-it-yourself kit and make the whole thing Auburn Brown. You start trying to do highlights at home, you're not going to like the results.

They have root touch-up kits available now. You can try to do that OR you can just color your entire head the Auburn Brown. Your hair will not be so much darker at the roots, as the hightlights will absorb the color since they are light. Just be very careful coloring at home with anything red (Auburn).....leave it in for 5-10 minutes less than the requested time or it will get VERY red!

L'Oreal has a kit that has both an all over dye and a highlight color together. I don't remember the name, but if you look in a drugstore or a Target etc, you will see it. I know it is in a reddish box.
