I think it's impossible to know with certainty which puja is most popular. If I had to make a guess, though, I would say pujas to Ganesha or Ganapati (depending on where in the east) are offered most often. These pujas are offered when beginning anything new or to remove difficulties. Since people have a lot of new things happen in their lives (new projects, new relationships, new years, etc.) there are a lot of occasions when offering Ganesha pujas are appropriate. Most people encounter obstacles in their lives, too, so that's another reason to choose Ganesah pujas as the most popular.
There are also a lot of different groups of people who offer pujas, who practice or worship in various ways, but almost all of these groups have a reverence for Ganesha.
I'll bet that the most popular puja tomorrow, though (that's Saturday, 9/23), will be to the Goddess or Durga, because tomorrow is the beginning of Navaratri, a nine-night celebration of the Divine Feminine which is observed in many parts of the world.
