try watching CSI, they have a real forensic scientist going through every detail. Firstly, the marking for the bullets are so that nobody will step on the evidence and contaminate the results. Secondly, like what everyone has said, it helps to point the location of where the bullet came from. From the direction of the shooting, they can come up with a few pieces of clues like was the shooting accidental or on purpose, etc etc.

First they don't always do that, what most places do is put a small plastic card with a number right over where the casing are. ( if you are talking about the casing)
If you are talking about a bullet that misses and hits a wall, it is merely to show where it is, so when they walk away others can know where it is.
From the hole where a bullet ends up, and where casings fall, you can often determine where the gun was positioned when the bullet was fired, it will help in determining many things about the shooting.

By the way it is the casings/shells released by gun. Must bullets are either in vistim or at a distance not found unless really needed which takes some serious time.
They are difficult to find and they are not picked up until scene is fully investagated. You chalk circle them to know where they are and so no one kicks them by accident. They are than used to measure distance. This can tell you the relation of shooter and victim. Multiple bullets can tell you if person was moving while shooting. Other things to consider is powder residue(blk powder).

So forensics experts can make measurements to determine exactly what direction, height, etc a bullet was fired from. These guys work magic behind the scenes. Their work is vital to making a case stick in order to make charges stick. The most trivial pieces of evidence can be priceless at times.
