It depends on what I want to use the site for. If I want to book flights, pretty much any of the following websites:
http://www.cheapflights.co.uk/
http://www.airline-network.co.uk/
http://www.ebookers.co.uk/
http://www.expedia.co.uk/
as well as the airline websites.
If I want accomodation, there are again several I will use:
http://www.yha.org.uk and http://www.hihostels.com for hostels,
http://www.smoothhounds.co.uk for guesthoues and B&B's,
http://www.hotels.com for international hotels,
http://www.180096hotels.org/ for US hotels,
http://www.ebookers.co.uk as an online travel agent,
http://www.expedia.co.uk as an online travel agent.
For practical info, I tend to visit
http://www.lonelyplanet.com for info on the country,
http://www.fco.gov.uk/ for current travel advice on the country,
http://www.masta.org every couple of years or so for vaccincation info,
Visiting the embassy website of the country you going to will give you visa info. I have found very few websites that give me ideas on where I want to go next (the sites are usually too cluttered with info, too vague or expect you to have some idea of where you want to go). If you want to give them a go yourself, ebookers and expedia as online travel agents, trip advisor http://www.tripadvisor.com as a travel public forum. However, do visit the unesco website for world heritage sites http://whc.unesco.org/. For travel insurance, I tend to head towards http://www.worldwideinsure.com/ as I have used them for the last decade or so (and although their small print has changed over the years, they have remained competitive with good customer service and are one of the very few insurers that give you the small print before your buy). Hope this helps.

I use Expedia.co.uk , Easyjet.co.uk , but the best online website I have found is definately Thomson.co.uk
Thomson is great for booking holidays and not just flights. I find them really cheap and they have deals to suit everyone.

If you are researching where to go Lonely Planet is best. You can find out a lot from that.

I normally go to Google and search for:
"cheap flight [destination]"
Seems to do the trick.

sidestep.com
You can compare flights, hotels, cars side-by-side from a lot of different sources and then you book directly w/ the airlines.
