The Pope makes remarks incorporating old comments about Muhammad and Islam. After some uproar, he and his office issue various clarifications and apologies. Since then, a nun was murdered by a Muslim in Africa, people in Turkey advocate his arrest, moderate Muslim leaders apparently want the Pope in sackcloth and ashes repenting continuously while hostile Muslim leaders want him dead.

Doesn't it appear he was more right in the first place with his remarks than in the apology?

My guess is that you probably misunderstood his original remarks, just like the Muslims who are so angry. His speech was correct, and he is not wrong to be saddened that what he has said was so misunderstood by so many. Neither what he said nor his apology for the ensuing upset need to be revoked.

If anything, I think he should clarify what the central thesis in his lecture really was. I think many people who are just looking at the work he quoted might be surprised at what his message really was.

The pope (essentially) said he was sorry the Moslems reacted to his remarks like a bunch of dickheads. I think that his apology is appropriate, and does not need to be revoked.
