Why don't you give her a hug and look into her eyes. When she ask you what are you doing, you can say that you missed her and you just want to know what it feels like looking into her eyes. Tell her that she has beautiful eyes.

That's a special color called brown green hazel. It's a newly discovered type of eye color along with blue green hazel. If she asks, tell her what you just said here. SHe'll be impressed that you noticed all the different shades.

Don't wait for her to ask. She'll be impressed that you pay such close attention if you bring it up first. This is a good way to score brownie points, especially since you really did notice.
Comment on what you noticed about her eyes, but find a way to be complementary in doing so, then ask her what color she thinks her eyes are, since they seem to change.

Tell her what you just said. It'll prove you are really looking in her eyes. Mine change from blue to green depending on my moods and what I wore. I used that question a time or two to see what they really focused on when we were talking.
