This depends greatly on your situation. Also, it depends on your preference as a programming language/style. For instance, if a company has a bunch of developers that are good with the old VB, it would probably be best to choose .NET over Java because .NET because VB.NET is the next generation of the VB product. On the other hand, if for some reason, a company had to move away from a Microsoft based solution, .NET would no longer be an option, and Java would be better by default.

The question is not about which is better, its got to do with what your capable of.
Java can run on windows as well as unix platform. .Net is restricted to windows(you do have mono for linux but you wouldnt find much of commercial implementations of this package).
You have lot of advantage and disadvantage to these languages. The difference in IDE, performance, usability, scalibilty, reliability, security it can go on and on and on.
The way you create your business logic, your database, your data access and the presentation makes a big difference.

secure, and portable much more read texts on Java.It supports tools for ERP,mailing,Drivers for specific functions,
Built in API's to suit most of the programming needs.
All these makes java superior to .net
