I don't know who 'they' are, but I do know who Al Qaeda is.
It's a name invented by the CIA (Al CIA-duh). It means 'the list', and is the list of Arabic speaking CIA operatives.

Alqaeda is deemed by the majority as an terror organisation and is not respected nor accepted by most people in the world. The Catholic Church, however, represents about one tenth of the world's population. Its leader should be seen as one who respects others views by promoting love and understanding. There is no basis for comparison between the two. To begin to do that would mean Alqaeda has been sanctioned and accepted as a religious group representative of the legitimate aspirations of a belief.

Must be the good old fashioned guilt that is inherent in a Judeo/Christian upbringing.
Note that the Pope was quoting another person from history. Those who want to be offended will be offended no matter how illogical their interpretation.
They would do better to heed the oft repeated warning in the Koran to beware of people who intentionally warp the words of the Creator to suit their own ends. Allah is mindful of what you do and of what is in your heart.

because people who are not protesting are normal people with brain and everyday life, think about it if you have a job , children to look after and bills to pay , would spend time working or would go and join some rally against some comments made by people of different religion , true religion is not shown by protests but by practice.

Because we don't have diplomatic relations with Al Qaeda. We're trying to blow them away. We can get an apoligy from them after we neutralize them. (If that's even possible.)
