As with most big cities, Newark has its good and bad neighborhoods. There's a new mayor in town, and he just brought in one of the top NYC cops to be the chief of police. So, hopefully, it will get even better.

There is a bus terminal in the center of Newark. It has buses running to NYC and most of the rest of NJ. Also, two train stations with service to NYC via Amtrak, NJ Transit and PATH trains.

There are also light rail lines. One of them services Newark Liberty Airport, one of the busiest in the country.

Most of the City of Newark is quite unsafe. But the area right around Penn Station and the Airport is OK. There are many Police running around (it's kind of funny, in many neighborhoods they patrol with the flashing lights on 24/7).

Transportation from Newark (Penn Station) to Manhattan is very very good actually. Uptown, Downtown, and Mid-town. Choices of Bus, or Suburban Commuter Rail, or PATH (Subway like) train, but don't confuse the PATH with the Newark City Subway/Light Rail, which doesn't bring you into Manhattan.
You can even take the PATH to the commuter ferry to cross the Hudson River to Manhattan.

The best method depends on where in Manhattan you need/want to go.

Newark is actually very disgusting and unsafe - anyone who tells you it is safe probably is white trash and lives there. Don't listen to them. As a well educated person with relatively high income (as compared to the type of people who live in Newark), I would never, ever go there unless absolutely necessary (i.e. required by law). It's easy to get to NYC from Newark, but if I were you, I'd try to find a hotel in Jersey City instead. I recommend the Hyatt.
