From Baltimore, take the MARC commuter train (catch it at Penn Station or BWI airport or a couple of other places) to Union Station. When you arrive Union Station board the Metro (same building as the Amtrak). Take the Red line to Shady Grove/Grosvenor. Transfer at Gallery Place or at Metro Center; get on the Orange line towards Vienna/Fairfax. There's a couple of stations that service Arlington but they're all in this direction.

Be aware of the MARC train schedule because it's not 24/7 service like Amtrack is; if you can't get a train at your chosen time, you'll have to take Amtrack which is more expensive (MARC is only $5 each way) but you can pick it up at Penn Station Baltimore or at BWI.
