I'm not a doctor. Always see one when health issues come up - there is probably a clinic in your neighborhood that can help, or a call-a-nurse program you can call...
In the meantime, from the vantage of a non-medical person, I would see if he consumes too much fruit. The acid in fruit can cause ulcers. The eczema can be a whole different ball of wax. See a dermatologist about that.
I treat mouth ulcers with a kitchen spice called Alum. It is used to turn cucumbers into pickles. It's safe to apply directly from the container. It is very bitter and tastes a little like aspirin.
I use alum for mouth sores, cuts and such. Burns for a second, but is a very quick and thorough healer.

Yep, I was in the same boat as your son, I used to get about one every six weeks or so and they were agony. Ignoring the obvious problems of malnutrition and bad oral hygeine (since you seem to have that covered anyway), I got a lot of mine whenever I accidentally bit myself, even very slightly. And others are just unlucky and get them semi-regularly. I don't get them nearly as often now, I think it's been several months since my last one.
As far as treatment, Bonjela is quite good for numbing the pain for a few hours (after the initial mind blowing agony from putting it on) but I found it didn't do much for actually treating them. Once I started taking Corsodyl with it (and then taking it once or twice a week even when I didn't have ulcers) then they tended to heal up much quicker.
And I've never had eczema.

He could have the herpes virus but just about every one does and it's a good thing, in the case that he might need an organ someday down the road....
But I wouldn't worry about ulcers in his mouth too much. He might be biting his cheek or maybe he's eating acidic foods. Oranges and stuff can do that. Not to worry.

I don't think anybody's actually given the right answer to this.
Ulcers ANYWHERE in the body represent FEAR.
Read Louise Hay "You can heal your life". And you will truly believe me. I bet your son is going through a really tough time at the minute, but is not showing it to the outside world. Ask him to be honest with you and show his true feelings, and i promise you the ulcers will disappear. Please let me know if you do have any luck because i have witnessed this happen at a Hypnotherapy Clinic. The mind really does create every symptom we suffer from. Its just a case of either "re-programming it" or "changing the way you view the world".

Make sure that he doesn't have a lot of citric acid(vitamin C) my son got ulcers in his mouth from oranges and other citrus fruits. It turns out that soda can do that too. Some kids are more sensitive to the acid than others.

I have a son with allergies,asthma,and allergies. Once he got a yeast infection in his mouth because he wasn't rinsing after using his Advair inhaler. He took a prescribed anti-fungal and it went away. However, cancors can happen when there is too much acid in the stomach. Try antiacids like tums etc...barring all that take him to the pediatrician or allergist. My son has severe eczema that once required him to be hospitalized this summer but it never affected his mouth.

Mouth ulcers are caused by the herpes simplex virus. I think I would have him try rinsing his mouth several times a day with Listerine and a little warm water. This may sting a little bit but I think it will help considerably.
(Hint: If you buy the WalMart Equate brand that is identical to Listerine you will save lots of money).

How old?
13 or over then hes probably taking drugs, either extacy or speed both give you mouth ulcers.
They seem to show up more often after or during weekends or when hes been out with friends?

His immune system may be run down. I would take him along to the doctor to get him checked out.
To relieve the pain and discomfort in the meantime you could try Bonjela Gel and Ibuprofen syrup (although if he has eczema, there is a good chance he has ashma, therefore I would stick to Calpol).
Another suggestion would be to have the dentist check his teeth, just in case there is something wrong that you haven't noticed.
