Only the best five cards play. If both kickers are lower than two cards on the board, the pot will be split.
Example A: I hold K4 opponent holds KQ. Board is KKAJ5. We both have three kings, but his kickers are AQ where mine are AJ. He wins.
Example B: I hold K4 opponent holds K9 Board is KKAJ5. Now we both have three kings, and kickers AJ. The fact that his 9 is higher than my 4 doesn't matter because it's counterfeited by the A and J.

The best 5 card hand wins. If you have 5 5 5 9 J but the other people have 5 5 5 2 K and 5 5 5 2 A, the person with the A would win. If it was something like 555K3 and 555K2 the K3 guy would win it all.

Depending on the board your kicker may or not play. If you can't quite visualize the other explainations http://www.theultimatepokerguide.com/article.php/texas-holdem-poker-game-rules has it laid out visually. That's how your best 5 card hand is created. An important thing to remember is that your two hole cards are not required to play in the hand. You can use just one of them or neither. That may be where you are confused.

Because the guys that split the pot had the same 3 of a kind you had plus an Ace or King (or any higher cards than you!)

because you slow-played your set by allowing too many callers and got spanked. one or two players to the river. then put them all in.
