... Barring the enormously stupid quotes from the Bible, clearly the brain is used for thought.

Since all thought originates in the brain, whether it is emotional or logical, I would say the brain. The heart as an organ is just a hydraulic pump.

Some of us think with our brains, while others of us barely seem to think at all. It isn't too surprising the authors of the bible did not know that the brain was the organ humans use for thought. They were ignorant goat herders and medical knowledge was unavailable. Modern Christians have no such excuse.

Some parts are metaphoric and figurative. That's why you need the wisdom of God in order to understand. You cannot use your own wisdom. In that 4th verse, the Scribes were thinking to themselves that He was a blasphemer, but He (Christ) knowing their thoughts asked about their unbelief.

In the latter verse, He is saying that men's words reveal their thoughts and character. He was asking them, how can they, who are evil, produce any good fruit. When you speak, it reveals what/who you are and what's in your heart.

Both.

Yes the brain is for thought but, anyone who has ever felt their chest ache from a loss of love knows they have used their heart for something other than pumping blood.

The "heart" above refers to the emotional/limbic centers of the brain, as opposed to the logical analytical centers of the brain.

Hence, the "heart" vs. "mind" distinction. 'Brain' refers to hardware.
