clean it. like the cover of the cushion can be washed (fabric couches). febreeze works wonders. soap and water works too, but one hell of a job.

Problem proteins 1) Dampen fabric with warm water. Let soak 1 minute. (Use cold water for blood.) Blot dry immediately. If stain is gone, stop here. If not, try one or more of the solutions below.
Dairy products, eggs, grass, blood, urine 2) Blot milk and other dairy spills with small amount of dry-cleaning fluid and blot dry. Repeat until no stain transfers to paper towel.
3) Blot a persistent protein stain with solution of 1 tsp. dishwashing liquid and 1 cup (8 fl oz/250 ml) warm water. Blot, then repeat. Rinse with vinegar solution of 1 cup (8 fl oz/250 ml) white vinegar and 1 cup (8 fl oz/250 ml) warm water. Blot dry. Brush fabric when fully dry.

Get some Lysol and clean the soiled areas and then get some extra strength Febreze and take the pillows and let them dry in the sun, the smell should go away.

theres a product called UrineBGone. I have seen it sold in petstores but I am sure it would work well on human urine as well.
