When I travel now, I almost always I almost always stay in a local apartment. It's generally more comfortable, includes a kitchen, has more room, and is CHEAPER.

Unless for some reason you are determined to stay in a hotel, I recommend looking for a private apartment to stay in using craigslist.com or a more formal service that manages private apartments like NYHabitat or AbodeNY. It's amazing what you can find off of craigslist, but be careful. There can be some scams as well. Just check out anything that seems unreasonable. Links are below.

I've also read about a bed/breakfast type place that seems nice called Stay the Night. Link is below.

If you are determined to be in a hotel, my friends from NYC recommend Off Soho Suites or the DaVinci Hotel. Links to both are below.

I've also read about the following, though do not know anyone who has stayed there. You should probably research TripAdvisor for reviews of these but links are below.
Hotel 309
Larchmont Hotel
Morningside Inn
Yianta

Lastly, if you want to check out the neighborhood, I'm a big promoter of maps.a9.com. It actually provides photos of most streets you look up in NYC so you can see the area.

Good luck!
