I floss first, then brush, and finish with the water-pik. My dentist & dental hygienist said my teeth are very clean and gums are very healthy so it must be working. Also, I just asked my hygienist (last week ironically) which order she uses and she said she flosses first then brushes, too.

The dental technician at my dentist always removes plaque with a scraper, then brushes my teeth and finally does the flossing.
At home, I brush first, floss and brush again.
There is research that suggests some types of bacteria in the mouth can enter the bloodstream and cause heart problems in some people with compromised immune systems. That would suggest that flossing first is not recommended, because your gums are more likely to be cut and bleed. Then when you brush, you stir up the bacteria and it *could* enter your blood.
You might want to rinse with an alcohol-containing mouthwash after you floss to kill off as many bacteria as possible.

Most people like to do one or the other first. I would like to recommend that you try flossing first, and then brushing your teeth. See, you can disturb the bacteria between your teeth and pull it out, then brush it away. Plus, I think that you will find that your mouth feels cleaner than it did before you flossed. Some people can think that their teeth feel clean after they brushed, and therefore not see the need for flossing, so if you get it done ahead of time, you will feel like you cleaned your teeth, while getting all the requirements done ahead of time!!

Flossing first
Why:
Becuase you are removing the food from between the teeth where flouride from the toothpaste cannot reach. Flouride from toothpaste needs to get to all surfaces of the teeth for them to remain strong and healthy. You should floss everday!
DO NOT rinse the toothpaste out of your mouth
WHY? because you are rinsing all of the goodness away. So there is no flouride left to protect the teeth. Where i live our water supply is not flouridated, if your water supply is then i guess that is different. However it is a good i idea to spit and not rinse.
DO NOT forget about your childrens/toddlers teeth, the most common thing that i hear is "Their teeth are only gunna fall out!" So so wrong if your childs baby teeth are all rotten then that may affect the adult teeth coming through and cause permanent problems

I dont know from a medical standpoint, but i usually floss first to get all the crap from between my teeth first so that when i brush, there is nothing left

I would say floss because you will loosen particles between the teeth, which you would then want to brush out of your mouth.

I don't think it matters. Personally I like to floss first because I don't want that junk flying around in my clean brushed mouth.
