CID usually means Criminal Investigations Division. I have not heard about a CID warrant. If I had heard this in conversation I would surmise that the detective in the division had a warrant issued.

Also keep in mind that in the Army CID, many of the investigators assigned to it are Warrant Officers.

So what is the context of the conversation that you had in which this was brought up? I'd give you a better answer if I knew more.

CID is Criminal Investigation Dept, an Army Dept for investigating crimes by military personell or crimes that occur on military bases.
