If someone wrote negative comments about this university, then all you have to do is reply with favourable comments you have about this institute.
Were the comments made false or true? It would be absurd if you are defending the college just because you went through it or maybe it's in your vicinity.The help you seek is difficult to proffer nonetheless, jot down the reasons you think make it worthy of your praise beginning with the type of tuition which it offers,its facilities and the wonderful lecturers at its disposal.
Also include how the subjects on offer have uplifted the community and the country at large.Give examples of well renowned people who have passed through its doors and how its standards continue to grow in stature.Good luck!

Did this person go to the University in question? It shows. If you're trying to defend your Alma Mater, it's pretty much a lost cause. You can call into question the motives of the letter writer, point out the positive aspects of the university, and point out the good people who went there, but that won't change this other person's opinion. Without knowing what was said, it's impossible to give you much help.

Happy Person, may I suggest that you keep it short and strong and not to go into romantics. Suggest something like this:
Sir,
I have read your comments regarding XXXXXXX University, and although I fully agree with your right to make fair comment, I cannot allow your opinion to hold centre stage.
During the years, 1996 and 1999, I spent a wonderful time there studying for a B.A. degree and cannot reconcile your description with that of my own or indeed that of my fellow students. I found the staff excellent, both teaching and domestic. The cleanliness of the entire University was first class. I left there with fond memories.

then simply say that you believe otherwise and state why, but be sure not say bad things about the person who wrote the negative comments, otherwise, she's going to be more believable and you'll sound like a loser, and besides, ( well, i personally think you are from that University) when you criticize that person, its like confirming she/he is right.
