Its gonna happen - just be discreet.
Aircraft do not have closed circulation, but it is more sealed then, say, a car. At altitude, they add oxygen and nitrogen to keep the pressure up, but it is a continual effort because a small amount of the cabin air leaks out into the atmosphere.
That being said, it is a large body of air and everybody else is doing it.
Most of the really small aircraft (i.e. 2 seater), fly at under 10000 feet, so they don't really try to keep a seal on the cabin (other than to keep the noise out and the heat in). Yes, it is possible to get some 2-seaters up to the point where pressure is a problem, and I can only imagine that one learns to politely ignore the emissions of one's co-pilot on such a journey.
Sorry, folks. The "F" in IFR and VFR stands for "Flight", not "Flatulence".

Since you asked in the etiquette section, you get the etiquette answer. It would bebest to go to the rest room if possible; but if not, you do nothing if this happens.
One is assumed not to be in control of flatulence. Anyone who says or does anything, including the "culprit," is rude. Everyone is supposed to politely pretend it never happened.
This is different from a burp, which one is assumed to be in control of, and requires an "excuse me."
I don't make the rules, but I know about them!

You can fart anywhere keeping in mind that people dont hear or smell anything. Farting is not crime, its natural, so even if someone knows u have done it, its always considered keeping in mind that even they may face same problem.

No. It will alter the cabin pressure and cause the plane to explode.

I wouldn't advise it. If it stinks too much, you might get thrown off. Also, what if the stench makes the pilot pass out? Then where would you be???? Didn't think of THAT, did you??????????
