Probably either once we realized the size of our brain affects intelligence, the term arose or it could be in reference to dinosaurs who had tiny brains but still managed to function.

Since a pea was the smallest single vegetable known; to compare a person's brain size to that of a pea,.....wellll. You get the picture. Started shortly after the Restoration when English peas became popular fare at the royal table.
